Various morale problems:
Description
1) It turns out that the alignment checks in the morale code were sometimes, but not often broken. (All characters benefit from being the same alignment as their group's leader, with good-aligned pairs getting the most, and evil-aligned pairs getting the least.) This is fixed.
2) A leader's Charisma's effect on the group has been fixed. The check was set up in a way that almost any leader gave the same, small bonus unless large -CHR effects were in play. It now scales, as stated in the helpfile for Charisma.
3) Ethos now exerts a small effect on group compatibility in terms of morale. A leader with a matching ethos is a small bonus, and a leader with an opposed (order vs. chaos or vice versa) ethos is a small penalty.

Subject: This explains a lot
I'd always wondered why charisma etc. never seemed to have a noticeable impact.
