Subject: Unsure.
A lot of things effect hit point regeneration rates. It's possible you are dealing with low CON, low morale, an illness (which doesn't necessarily show up on 'aff', etc.
There's no systematic issue- the spell does help hit point regeneration, and does so in a very simple fashion, so I don't see what could be causing the problem. Send up a pray next time you notice this, and have someone look you over- rarely something like hunger/thirst gets bugged, and you need to be fixed or else suffer perma-hunger or whatever.
